tl;dr:

A Before mothergrubs, trolls used to reproduce normally

B Sburb used information from Universe A to shape earth's life, as has already implied for other aspects of Earth, hench why trolls look like humans

C Trolls retain their vestigial sex organs, which have been repurposed to provide egg cells & sperm to the mothergrub, and certain conditions can revert them back e.g. female troll's wombs work again and their ovaries retain egg cells instead of excreting them.

D When making Universe B, the info Sburb used included the DNA of trolls. The lifeforms on earth still evolve, but sburb guides that evolution as needed to a specific goal.

Also:

Canonically Alternia has carbon-based lifeforms using DNA for storing genetic info. Since dna determines appearance humans dna would need very similar to trolls to look so similar

Sburb needs an intelligent race to play it. The previous players' session won, so there's insentive to create a species similar to them

Sburb is the universe' reproductive process, and just as normal life inherits genes from their parents, universe B inherits information from Universe A including info about Alternia

Sburb functions like a program so it makes sense for it to use the genetic data when setting up the 'player' species

With this established, its reasonable to assume trolls and humans could be made compatible via minimal genetic altering. Less so for them to already be compatible, as vestigial traits can't always be re-expressed and not all closely related species can procreate together, but is easily justifiable with the above theories. And yes, we can assume troll breasts used to/can again produce milk.

How would horns, blood color/caste traits, psychic powers work for them?

And it's always the same subjects. Moaning about Beyond Canon. Moaning about the Epilogues. Moaning about Act 7. Moaning about later Act 6. Moaning about earlier Act 6. Moaning about Act 5 Act 2. Moaning about Homestuck's existence in general, followed by feigning veneration in Problem Sleuth.
And when people post ships all you get are people decrying those ships. Because it is an endless funeral, filled with moaning.
And the fan content has tapered to a trickle because Homestuck has been over for 9 years.

AI would be the most expansive option, as pointed out. However, I feel a more intentional design would be better. It would still have random elements but not to the extreme degree of the comic. The kernel sprites, for example, could be prototyped with a relatively smaller amount of items than say everything in the house, which would allow for more in-depth personalities to be written for each prototype option.

Kind of like every other thread in Anon Babble is the same subjects repeated ad infinitum.

Its been a while since I listened to it, but I don't think there was a single disappointing track from start to finish. The flash, one of the aspects which made Homestuck stand out, owed as much to the music as they did to the animations. Maybe moreso.

As for fan content. I don't see people talk about fankids (as in children of the characters) much these days. Maybe because Beyond Canon provided "canon" examples.

But that's beside the point. I'm interested in hearing about any existing/new oc children of various ships folks have come up with. What personalities do they have, and what sort of parents would the ship they're the product of be.

I do think it's fair to note how Hussie lost the trail of his own narrative. Act 7 was some serious whiplash returning to a narrative that basically didn't exist anymore and hadn't for at least five years.

I also liked that the comic used multiple different artstyles. Early on, it seemed like as the story got more complete the art was getting more complete to match it. Of course, there reached a point where all the art styles were used at regular intervals for the most part, so I don't think that was Hussie's intention after all. But the use of different artstyles was still cool all the same.
