The short reboot arc was meh but it never seemed like it was meant to be permanent, it was just like "you know how comics have reboots? well here's like what if a reboot went wrong lol."

Wingless the Wasp was going through her quitting arc which narratively makes that the perfect chance for Cecil to call her up and have her help install shit into their ears.

Cecil has more moments in the show where his voice and/or body language more openly depicts the fact that his morally questionable actions are done in good faith or for otherwise understandable reasons, like needing to keep tabs on and develop countermeasures for Mark since he's their greatest asset but also related to the guy who was previously the world's greatest asset before he went evil superman.
Robot is too tragic to be considered a true villain, even when doing something like this.
To be fair, this was the best he could possibly do to restrain a viltrum. Ironically the peak of his stupidity was trusting Robot so much since that is what killed him.

In the show? He DOES use it one some variants. Literally the first variant we see get killed by the zombie cyborgs. The other ones though never had the implant installed so it would be futile as they would just fly away. Using that sound attack would only piss them off.
