Maybe because each episode took more time and money due to being better quality than the generic stuff and reused assets/backgrounds the other shows used?
CH Greenblatt and his main writer (blanking on the name) and Maxwell Atoms and Alex Hirsch got job offers to work on Fish hooks at Disney, and Disney employees get health insurance and can almost afford to live in Los Angeles, so they all bailed. Also Pendleton Ward and JG Quintel got their own shows so that's like the best talent on Flapjack just up & leaving, so Thurop returned the favor and made Season 2 of Adventure Time drastically different from season 1.

Fuck, both shows even had two-parters (Where's Lazlo for Camp Lazlo and Animal School Musical and Big Field Trip for Gym Partner), despite the fact those two clearly aren't as popular as Chowder or Flapjack. For whatever reason, Chowder and Flapjack never got two-parters/multi-parters

I've always been under the impression that usually the more popular a show is, the more episodes it has. That's why I've been making threads in confusion as to why Lazlo and Gym Partner have more episodes when I never see people talk about them like I do with Chowder and Flapjack. HBO Max USA used to have Chowder and Flapjack, they never had Lazlo or Gym Partner
Because Chowder had good animation, good writing, and good voice acting, and that all costs money, while that other slop could be squat out for cheap
I'd imagine the extra effort to make the puppets and the texture effects was too costly

flapjack and chowder ended prematurely because they were on at the wrong time when CN was trying to push more live action. they put more resources into it. Camp Lazlo and MGPAM were lucky in that regard. That being said, I don't know how CN managed to order 4 seasons of the latter. There was not a single kid I knew who liked or even knew that show existed at the time.
