Sonic: original Archie Sonic writers and artists worked on ALF and Muppet Babies comics and were given very little material from SEGA.

TMNT started as a comic, started as an AMERICAN property (this is important), and the people they grabbed for writing duties were already people deeply invested in the American comics culture that TMNT sprang from and who had worked on similar stuff prior. Michael Dooney and Dave Garcia were both flurries who worked in indie comics already. Later writers were associated with Mirage Comics already or had been published by Dave Sim, for example. There was a built in pipeline, stories taking multiple issues was an expectation going in, and there was respect for the property.

Meanwhile, Sonic is a Japanese property from the video game space when a lot of Americans were still weirdly hostile to both. It's pulling from Looney Tunes, Disney, Bluth, Fleischer, Messmer, Aragones, and even stuff like Roger Rabbit, Pogo and Peanuts at a time where the people in the floppy comics scene were NOT into that kind of thing. It was probably hard to even identify those influences with Sega of America airbrushing over everything, so it came off more like it was coming from a Mattel Toys/Gummi Bear's angle. The Japanese parts were just completely lost on the West, too. So it comes off as yet another shitty cynical cash grab in a space these people aren't interested in.

You can see this directly in early picks: they went for Scott Shaw because he had experience with adapting low-rent cartoons and Mike Gallagher because he had experience with Mad Magazine (Sergio Aragones throughline recognized). They hired on Mike Kanterovitch because he was a nerd who understood JP pop culture a bit and Ken tagged along because they were buddies. They hired on a guy who drew Ranma smut and kept trying to do "anime" pinups later on because they honestly did not get the brand at all.

That's what it all comes down to. Early perception within the space.

It was a lot of things. Mostly that the pulps from around the time of the war typically used Nazis as the go-to villains for a lot of it for pro-war propaganda.
After the war, the US was the only country that looked upon the war far more in triumph than tragedy because we weren't bombed to hell and back. It became this moment where we really got to flex our military might. So the image of that triumph and especially Normandy became these big pieces of Americana compared to the Eastern theater which had been kinda soiled by the fact we unveiled a weapon which could potentially end the world onto a civilian populace. Therefore, a lot of popular pulps and comics would continue to use the time period well into the 60s-80s

Which lent to them being more appealing villains than the soviets even if the soviets were more powerful. Plus we never had a direct war with the soviets and cold war tensions meant we really didn't wanna potentially rile one up.
